You can soft reset for a shiny fossil, yes.

Your only solution seems to be to get a larger SD card and use a computer to copy all your files over to the new one. SDs are fairly cheap.

If its not updating, and Im not entirely sure it will with that method, I think your only solution would be to delete his base in your bases PC, then re-scan his QR code.
