1. I guess so. I wouldn't be suprised.
2. It's random. Are you sure you're looking in the right spot?
3. Because Cipher took a lot of extra measures to prevent its purification, therefore it takes more effort to purify.

its not hard to purify, by the time you got him, you should have pretty much a set in every chamber, just a case of organisin them properly

For Shadow Lugia, you need full tempo in all chambers, and then put Lugia in one. It'll purify instantly.

Wooper is rare in the spot you find him in. Just keep tryin.

After I caught Lugia, I took it to the purifying chamber which already had max tempo on all 9 and Lugia purified immediately, while I got a trapinch from a pokespot, I waited until I was able to trade back & forth with GBA to send up wooper & surskit to complete my in-game trades.

Sacred ash can only be used outside of battle unfortunately, use it wisely.
