If I use a Repel, I can still battle Entei and Raikou during his effects.

Yes you can, just as long as you have a Pokemon under Entei and Raikou's level as the first Pokemon in your party. When you battle Entei and Raikou make sure you have some tough Pokemon with your around their levels (Level 40 I believe) and also make sure you have some Ultra Balls with you for backup.
