too... much...
Uhh... no. They have different sprites because Nintendo wanted them to. G/S is nothing like D/P or R/S/E or FR/LG. This thread just wasted two mintutes of my time. Go check this for all the sprites and differences:

Wow cranky people, calm down guys :)

The reason they have different sprites is because it just made the game a tad more interesting and i geuss, i think the decision to not carry that to the Hoens and the new Kantos was made because it prbly wasted time and money that they wanted to devote to other things in the games (like what i wonder, Heons storys alot shorter the pokemon wern't that amazing) lol never mind it anyway cause its not to important.

Interestingly enough, GSC is the only gen in which the individual handheld RPG games have different Pokémon sprites.

Probably because it was one of the changes they wanted to make from RBY's gen.

Although I have heard that Red had different sprites from Green (before the Blue reform)

Japanese Red and Japanese Green had the same sprites.

Japanese Blue, American Red, and American Blue had the same sprites.

There's also a relevant discussion in the R/B/Y forum: http://www.serebiiforums.com/showthread.php?t=147855

But that doesn't answer the question.

Probably, the 2nd generation producers wanted to differ from the original generation, and put in different sprites.

However, it was never really done again.
