Yes they did, and in fact it was the first time Ash lost to consecutive since Lt. Surge and Sabrina

Rockruff fought Tapu Lele during the night. Rockruff also fought Magmar during the night in its capture episode. And when Lunala first appeared that was also nighttime, with the battles with Necrozma there. And I'm fairly sure that Team Rocket has attacked them at least a couple of times during the night.

I think we were talking about "official" battles, otherwise the Ash-Greninja debut's battle was also during the night
