Let's have a look-see...
Kanto:
Snorlax - I like how Snorlax was going from island to island taking the oranges and they had to co-ordinate Jigglypuff singing. Then at the last possbile second, Ash sleepily throws a Pokeball.
Johto:
Totodile - Catching a Pokemon that 2 main characters want and then them battling for it? Sounds like a pretty awesome capture scenario indeed [and not only did Ash obtain a Totodile, Misty was one step closer to getting a Politoed].
Hoenn:
Corphish - I loved how they kept on guessing what kind of Pokemon it was from the parts and characteristics of Corphish they saw. After a few failed attempts at setting up a trap, he finally battled and caught it.
As you can see, I like Captures that have a plot and significance to them, not just 'lolwutI'llcapturethisone' or 'wannacomewitme?'

I was frozen today!
I'll hop on the Satoshi's Okorizaru bandwagon. It was one of those rare times when they devoted the entire episode to a capture but the plot didn't feel drawn out. Plus, you can't beat good old fashioned first-year anime violence - not to mention pre-4Kids onigiri everywhere ("Rice ball -- I mean, Monster Ball, go!").

For me its when Ash captured his first three starters - Bulbasaur, Squirtle, and Charmander. Misty's Psyduck was also a great capture.

JOHTO - Phanpy. Not really a capture, per say.
HOENN - Munchlax. For some reason, I really liked the whole Pokeball getting eating thing.
Togepi. That was good with Ash finding the egg and the whole battle over Togepi

I'm disappointed by the lack of people mentioning Hinoarashi. Sure, Satoshi was looking for one to capture anyway, but honestly, how often do you see someone throw a Monster Ball in order to save a Pokemon? It was only made more interesting by the fact that Satoshi was in competition with another trainer.
Other than that, Musashi's Habunake, which is funny as hell, and [spoil]Kojirou's Manene. Several captures are made in which a Pokemon grows attached to a trainer and willfully comes along with them (without a battle), like Heracross, Cotoise, and Eneko. However, of those types of captures, this is certainly the most unique of the bunch. Unlike those other times, Kojirou doesn't invite it to come along. Rather, the second it sees a Monster Ball drop out of his pocket, Manene just runs up and goes inside it, completely of its own will. This was good characterization for Kojirou, too, as it further shows his kindness towards Pokemon for one to become so attached to him.[/spoil]
