I like the Champion Battle Music and the 4/5 Isle music. The latter sounds bold yet funny.

The Violet City music, and the remixed Six and Seven Island version.
The GSC Surfing music.
The Route 1 music in RBY,GSC, and FrLg
The Mt. Moon Square music in GSC
The Viridian Forest Music in GSC

I'll go by generation.

RBY/FRLG: Trainer Battle, Gym Battle, Champion Battle... And Route 1. o_0

GSC: I dunno, most of it was kinda crummy, to be honest. I can definitely say it was NOT the Dragons Den. I liked the cycling music, and I liked both Team Rocket's main theme and their battle theme.

RSE: A lot. Most route themes, the theme that plays in Shoal Cave and elsewhere, all battle music except for regular trainer battles (I especially love Magma/Aqua grunt battles,) most "trainer encounter" jingles, anything involved with Ever Grande City and the Elite Four... Oh, and the desert! Sometimes I'll just stand there and listen to the music as the sand piles up.

FR/LG - Sevii Islands music, Pallet Town, Trainer Battles.

R/S/E - Oldale/Lavaridge Town, Diving music, Gym Victory music, Ever Grande City, Champion Battle.

For Emerald, I like the Frontier Brains battle music the best. Especially when I see my records when I won the brains in my Frontier Pass,heheh

I used to dance to the old Team Rocket HQ music. Yes, the nasty screechy sounds that emmitted from the GBC when playing R/B/Y. I loved it so much. Still do. I also loved the surfing music. Then there is Knuckles. I love his "appearance" music in Sonic 3. The music that appears when he shows up, pushes a button, and the hero/es have to face a new obstacle. It merely adds to Knuckle's coolness. I also liked the Air's Rock music in Golden Sun:TLA even though it was the longest dungeon I have ever had in my life. As a closing, I have always been thrilled by the evolution music.
IN SUMMARY
R/B/Y: Team Rocket HQ music, surf music, evolution music, battle win music.
G/S/C: Hmmm.... Legendary Dogs trio wild battle music, Tin Tower music, Ruins of Alph music
R/S/E: All of it. Love it all. Espicially the Team Aqua/Magma leader batlles, and the Raquaza batlle music.
FR/LG: Meh. I guess it would be the bike music.

For Emerald, I like Lilycove Music, Team Leader battle and Frontier Brains. They're really awesome.

I always listen to the Pallet Town music in RBY, GSC and FRLG, that's why in Emerald I go to the floor in Trainer Hill with the Music tiles, I go through it like 10 times

I also like the RSE background music for Route 113 and Elite Four

My favorite music in this game would have to be the Poke Flute music. There are much more (especially on the Johto radio stations) but I can't remember them all.

Generic Route music -- Fr/Lg: The original in R/B/Y wasn't bad, but I like the remix better.

Wild Pokemon Battle -- Fr/Lg: Vastly superior to the Wild Pokemon Battle music in either Johto or Kanto. The G/S/C remix burns my ears, though. ><

Trainer Battle -- Fr/Lg: Again, IMO the Kanto Trainer Battle music is way better than Johto or Hoenn. The makers of G/S/C should have just stuck with the original music during the Kanto quest part because they did a sad job with the remixes.

Celadon Hideout -- Fr/Lg: Another awesome remix of a classic R/B/Y tune.

Route 12-15 -- Fr/Lg: Wasn't bad even in R/B/Y, although the remix in G/S/C was horrid. Fortunately, the Fr/Lg remix was even better than the original

Lake of Rage -- G/S/C I actually like this music better than the Fr/Lg remix on some of the Sevii Islands. I dunno, it just has a more epic feel in the metal games.

Mahogany Hideout -- G/S/C: This music is just plain bizarre, but ya gotta love it. XP

Legendary Beast Battle- C: The best battle music ever. Period. I was sad after I finally managed to snag all three of them because I couldn't listen to it anymore.

Sky Pillar -- R/S/E: Sometimes I just go to the Sky Pillar, hold the game to my ear and enjoy for several minutes. XD

Regi Battle -- R/S/E: I don't like the Regis, but their battle music pwns.

Rayquaza Battle -- R/S Pinball: And I mean pinball--this track is a remix of the Groudon/Kyogre/Rayquaza Battle in R/S/E, only faster and way cooler.

Evo Music -- Pinball: Original Pinball. It's the Japanese TV theme song! ^^

I love the Bug Catching Contest music in G/S/C and the Mt. Pyre music. Otherwise I really like the R/B Lavender Town music and the G/S/C battle music.

My favorite music from all games has to be the Colosseum credits, the Lake of rage theme in G/S/C and the music in the Battle Dome.

Pokemon Colloseum: Opening, Miror B's Theme, Forest

Pokemon Snap: Valley, Tunnel, Cave

Pokemon Firered and Leafgreen: Most of the music, since a lot of it comprised of old music that I LOVE TO DEATH. ^__^ (OH MAH GOD, and that incredibly catchy "MEMORY P" song, which was actually a remake of a G/S song, but was remixed in Firered and Leafgreen. <3)

Pokemon G/S/C: Azalea Town, Goldenrod City, and I think quite a few more...
