But yeah, Feraligatr was just a bit too long. Phonetically, it makes some sense, which is why Nintendo made that decision, I suppose.
EDIT: Come to think of it, that's probably what happened with Victreebel. Weepinbell and Bellsprout both have two l's, but Victreebel's name was too long, so they must have had to remove the second l.

Skullkraken would have worked though.
