If anything, I think the whole point of Hou'ou was just to be a mysterious pokemon we'd learn about in the last episode or something. Ya, but not at the very beginning. As Jesse pointed out, Pokemon didn't become quite the success until some time later in the anime. Had the writers known about G/S from the beginning, they would have probably stretched out the Kanto region instead of making the Orange Islands at all.Lil Brother said:No, they were making Gold and Silver before and while Orange Islands was around. Houou was probably meant to be interpreted as a mysterious being that wouldn't be seen again, but when the games got so popular that the second generation was made, they probably decided to add Houou to the new group.

Along with the news of the new games, 4 New Pokemon were revealed [Donphan, Slowking, Ampharos, and Ho-Oh]. The Anime debuted on April 1st 1997, so my guess is Game Freak gave word that Ho-Oh was going to be a Legendary, thus they showcased it in the anime.
