Well I looked on the site to see where to find the HM Fly and it said it was in 'Flying Dragon Hole' so I looked on the dungeons list and I couldn't find it, so where would I find the HM Fly?

It's in Wyvern Cave :3 Flying Dragon Hole must've been the translation they used before the game was released.

edit: yeah, Wyvern hill not cave 8D I knew that. I have no idea why I keep calling it that, probably because of the Dragon Cave.

"Flying Dragon Hole" is Wyvern Hill, which you get after you buy the Dragon Cave Friend Area IIRC.
