Well, we have never seen humans eating meat in the Pokemon world, so I don't know. They most likely scoop up Magicarp, slice them up, and serve the heads to the people.

Karp heads, Karp heads, rolley polley Karp heads, eat them up, yum!

On the other note, Again, considering that we never see any actual Human/Pokemon eating each other, we can only guess. As far as the game goes, it says specifically that other Pokemon WILL eat each other to survive. Ekans eats Pidgey and Spearow eggs, for example. They are, in the wild, Wild animals and must survive as such.
