Well what do you like? That's the first question you should ask yourself. We can't give you all your pokemon just suggestions

If you want someone with Fly for in-game use, go with
Salamence @ Leftovers/Choice Band (w/o Dragon Dance o'course)
Nature: Adamant
-EQ
-Rock Slide
-Dragon Dance/Fire Blast/Double Edge
-Fly (ideally Aerial Ace)

but if you really want to use Flygon, use this Salamence set, only with either Quick Attack or Screech for the 3rd move (Choice Band vs Leftovers variants)...but Flygon doesn't get STAB on Fly, so it's not going to do too much (I'm speaking from experience here since I have a Flying Flygon..)

As for your existing team members....

Exploud needs help...but idk enough off the top of my head to help.

-Rock Slide/Rock Tomb (if you don't want to trade/rebreed)

Gardevoir's a REALLY good pokemon to have in your team.

Confusion (just in case Psychic runs out of PP)
Calm Mind (use this a few times and it's 1-hit KO for all pokemon)
Thunderbolt (to kill Dark types

Believe me, Gardevoir is GOOD. Its base Sp Attack is 125.

Yes, Gardy is pretty good, but not when it has Confusion.... Psychic has a max of 16 PP I think, which should be more than enough in-game. Since this is Ruby, go for Will-o-wisp or Hypnosis over Confusion. Ice Punch is an option as well, but that'd require trading to Emerald.
