no, I have never thought about other ways, catching a Wailord in a tiny 5 by 5 pixel ball always made perfect sense to me. I mean he turns red and he fits, perfect science!

How about a net? Fitting for fish/bug pokemon.

A better one is by using tear-gas to immobolize you victim the pokemon you want to catch before tying them up.

Stuff them in your magic rucksack. It can hold a bike and close to infinite items, so I don't see why pokemon couldn't fit in there. I suppose the pre-battle animation sequence might be a bit awkward, but it shouldn't be too much of a problem.

A use of weapon isn't necessarily the right thing to do, because then the Pokemon might get hurt. Unless you have some immediate remedy or a Pokemon that has the Natural Cure ability.

Though, I would always like to thank a Pokemon by having a battle with it fair and square.

Maybe instead of trying to kill the pokemon you kill the trainers and take their pokemon.
Or just use the GTS for trades (traded a lv1 charmander for a lv1 giratina :p).

Pokecenter. Heals horrific burns, toxic poisoning, curses, paralysis and being completely frozen. Not to mention pokemon survive after being drowned, crushed beneath rocks, engulfed in flame, electrocuted, or being next to an explosion. A little leg wound or skull fracture is nothing for a pink haired woman the super healing powers of a little bench that goes bing-bing-bingbong-bing.

Well, before pokeballs, there were apricorns to catch pokemon, apparently. How does a nut catch something as big as snorlax? Please explain that to me.
 
Put a mild sedative in some food and then bait them with it and then wait till their unconscious.

It's called a netgun.
I would just use a baseball bat and a sack.
