If you want to breed, you can always trade Pokemon over to R/S/E/FR/LG and breed them there via the link cable (the one that hooks onto your Gameboy like a Wireless Adapter and connects into one of the controller sockets in the Gamecube). Also remember that leaving Pokemon in the Daycare in Colosseum can help bring down their heart guages enabling you to purify them and trade them over.
