I organize mines by what I am planing on using the Poke'mon for:

Boxes 1-8: fodder Poke'mon
Box 9: Poke'mon up for trade with good egg moves and natures
Box 10: (Nicknamed DittoBox): Box for Ditto of each nature
Box 11: (Nicknamed To Trade): Box of Legendaries that I have already caught, cloned Poke'mon, and crappy Poke'mon...
Box 12: (Nicknamed Ultimate): Level 100 EV trained/ non-EV trained Poke'mon
Boxes 13-16: (Nicknamed Standby): Poke'mon used in battle
Boxes 17-18: (Nicknamed Legendary): Legendary Poke'mon organized by Poke'dex number

Like the title says, how do you choose to keep everything organized?

Mine:

Boxes 1-11: Uber, OU1, OU2, BL, UU1, UU2, NU1, NU2, NU3, NU4, NU5
Box 12: Synchros
Box 13: Dittos
Box 14: Recycle (for Pokemon to be released into the wild)
Box 15: Superior (Pokemon rated Superior by the IV Judge)
Box 16: Outstand. (Pokemon rated Outstanding)
Box 17: Unowns (all 28 flavors, for seal purposes).
Box 18: Unused, nothing special. Usually full of spillover.

14, 15, and 16 are all for breeding projects while sorting through massive piles of eggs. I hate throwing out Pokemon with respectable IVs just because they're not perfect, so I save any above 121 (it's an average IV value of 20).

I've got a lot of friends who sort by type as well.

So how are your boxes organized?

Wait, FLAVORED UNOWNS?!?!?
Git me in on some of that cred.

I organize mine in the following:
LV.100 legends in one box,
EV training pokes in another.
and current EV trainies in another.

Breeding Farms full of heracrosses, eevees, bagons, and gibles.

I usually keep random pokemon in my boxes but I keep a special box for my Legendary pokemon and UNOWNS.

By type, and sometimes in numerical order.

BlazeXX

WisdomTree Trainer
1-7 (Random Pokes)
Box 17-I chose Box 17 for all of my teams because Pokemon will not appear there if i catch them.

I don't organize them at all. I tried doing it by type once, but when it got annoying trying to seperate the Pokemon with 2 types, I stopped.

just organize my boxes by the pokemons national dex number

Xashlei

probably elsewhere
Collection
Shiny
Battling
Contest
Legendary
Evolvable/Egg
For Trade
Spinda Army

I'm not very creative.

I do it by numbers

1: 1-30
2: 31-60
3: 61-90
4: 91-120
5: 121-150
6: 151-180
7: 181-210
8: 211-240
9: 241-270
10: 271-300
11: 301-330
12: 331-360
13: 361-390
14: 391-420
15: 421-450
16: 451-480
17: 481-493

...and then the rest of 17 and all of 18 are used for extras that I'll probably either release or trade.

Claimed!
Mostly by type... Although in DP I had to give legendaries their own box because it was ridiculous.Inside the boxes it usually starts with the legendary of that type, then the starter (if it has one) and then just all looks after that.

Diamond: 1-17 are by number, like samramz. Box 18 is for all my main party pokemon, as well as any special pokemon (HM Slaves and other helpful pokemon).

Pearl: 2 boxes for male pokemon with gender differences from their female counterparts whom I've captured in Diamond, and the next 2 boxes are the same, except for females. Then there's a box of Unown, three boxes set aside for shinies, and everything else is extra, except for Box 18, which, again, is for all my main party and special pokemon.

Platinum: None yet.

My first few boxes were the Pokemon I used frequently in battles, the rest were organized by types, and I had two boxes for Unown and Legendaries.
This changed once I got My Pokemon Ranch though.

I usually just do it by types, or whether they're legendary or not. Right now, it's just your average randomly cluttered Pokemon Box.
