How does everyone organize their pc boxes?

-Generally the first 2 boxes are my competitive and HM/Utility pokemon.
-The next I keep as my breeding/ Trade organize box
-The next two are for legendary sets + extras for quick trades
-Another for Mythical/Shiny pokemon
-And the rest are for no-priority pokemon, sorted in boxes by type
-And within all that space, I fit a small set for the pseudos and fossil pokemon

When I was filling my living dex before I got Bank I'd put Pokemon into boxes by type. I combined some types and I titled them by having one in all capitals and the other all lowercase.

Now that my living dex is in bank, the boxes are filled with random Pokemon, mostly Wonder trade and breedjects. Not a lot of Breedjects since I soft reset breed shiny hunt, maybe 7 or 8 of a Pokemon.

A lot of the other boxes are the same as above with same wallpaper but have 2 or 3 after them, ie Water 2 or ghostPSYCHIC 2
Eevee Box, I bred 26 Eevee's and gave them nicknames based on the alphabet
Shinies (Filled with my first 30 shinies) Mar 3rd-May 28th, 2016 (Special 4)
Foreign (I keep any non english Pokemon for shiny breeding since I don't have a foreign Ditto.) (Seafloor)

Dragon/Dark (I combined the types that had the least amount of pokemon in them to give me more pc boxes to use)

I used to do that on the older games with limited amounts of boxes, but on Y & OR I decided to use one box per type. But like you said, some types end up with only a few in them, and some overflow into several boxes (I'm looking at you, Water-type!). So for Moon, I'll probably recombine the less popular types.

I keep box 1 for the Capture box. I leave that one selected so wild pokemon I capture end up there and are sorted out into type boxes. The boxes after that are all the type boxes.

Then I wrap around to the last box, which is where I keep my current "best team", HM slaves, capturing specialists, etc. The next couple of boxes before that are for breeding projects, a couple of donor Dittos, the Magcargo I use as an incubator , etc.

Then "before" that are three boxes full of Legendaries transferred from earlier games, event pokemon (go go Shiny Eevee from VCG10!), pokemon traded from other trainers and other Lotto fodder. Like somebody else said I hardly ever get less than a PP UP in the Lotto. I've only got one other Master Ball though. Ooh! I forgot to mention that those boxes also have my Kyogre, Groudon & Rayquaza transferred through the generations up from Emerald.

Right now on Pokemon Bank, I've got boxes 1+ dedicated to my Living Pokedex. I'm on 718 right now, just waiting on Diancie, Meliotta and Volcanion to roll around on the Pokemon 20 gravy train. From 100 down, I've got a couple boxes of perfect Eevees with various natures and/or the hidden ability. I'm thinking about putting in some type boxes to store excess "good" pokemans as well.

And speaking of box organization, I've been replaying Yellow quite a bit, and man, the crummy organization options, and the extremely limited item storage is really annoying. I'm working my way through Victory Road and between my backpack and the PC, I've probably got about 6 item spaces open. I had to burn a couple of crap TMs to have room for the good stuff. Who that that Water Gun or Bubble Beam were good for TMs anyway? It would be nice if you could get rid of things like the S.S. Ticket or Lift Key after you're done with them.

I just reminds me of how glad I was to get Pokemon Stadium, when you could actually rearrange and store extra junk and pokemon.

I organize my PC Boxes by alphabetical order in Omega Ruby and by type in Alpha Sapphire. I also organize my Pokemon in Bank based on type.

My pc boxes are always a mess XD that's why in XY/ORAS I use the search function a lot XDD
my bank was pretty neat because I was doing the LivingDex (was, because in September expired... ;____;) and some boxes were confused because I left there some shinies and legends (good bye.....)

Ah! In ORAS I used the latest boxes to put the IVS/EVS trained Pokémon to find them quickly XD

All the Pokemon I'm using go in one box so I don't have to search for them.
I put shinies in one box
Events in one
Regular legendaries in another
Then every other Pokemon is randomly in another box.
 
I have a fairly lax sorting system, the first ~25 boxes are just in the order I caught/recieved them, then I have individual boxes for shinies, legendaries, pokemon with a purpose (like breeding, trade-messages, flame body, etc) and the main pokemon that I use a lot or are currently training.
I've recently started organizing them into Pokebank by number with the intention of making a living dex in Sun, so far only legendaries have been sorted, the rest will take some time so I'm putting it off for now.

As someone who isn't quite into competitive battling at the moment and isn't actively trying to complete my Pokédex, my PC boxes are a bit disorganized.

I tend to keep one box for Pokémon I use frequently in the game, then one box for legendaries, and then miscellaneous Pokémon I catch from there. Sometimes I set some boxes aside for other things, and recently I set 2 boxes aside for Pokémon I'm working with competitively, and a few boxes for Pokémon to trade/transfer to the Bank. Not much organization past that.

For Nuzlockes it's a pretty simple 2 boxes for "dead" Pokémon (I keep them so I can transfer them later), 1 box for Pokémon I'm using frequently, 2 boxes for Pokémon I can use, and 1 box for Pokémon I can't use that I somehow have.

I've recently switched up how I have done it, a little, thanks to Box but the general structure is the same. The first 6 boxes are all of my favorite Pokemon from within each particular Generation. The 30 box limit puts some degree of scarcity on which Pokemon makes it, which I like. After those boxes I have two boxes for Mega Evolutions, and then two boxes for legendary Pokemon. I try to separate them with those that can participate in the Battle Tower and those that cannot. I admit, I "cheat" a little, in that I move Pokemon around to make space in some boxes, for example if a Pokemon was introduced in an earlier Gen but got an evolution in a later Gen I might move its evolution to the earlier Gen. This is especially the case in Gen 4, obviously. I also move stuff around if I'm tight on space and a particular is more abundant in some Gens more so than others, this usually applies to remakes and such. After that, I historically would try to have Pokemon organized by National Dex, and the remaining boxes are used for Breeding and whatnot.

However, recently I've started using Box more, and now I have a tiered system, where in which the top row box still follows my favorites from each Gen, but only includes those that have received a Skillful Ribbon. In the row people that it is ordered by my favorites of each Gen again but those that have not received the Ribbon. My goal was to have each of my favorite Pokemon from each Gen have the Skillful Ribbon before transferring them to Sun and Moon, but I don't think that's gonna happen now.

Well since I have a Living Dex, I have each Pokémon in numerical order according to the National Dex number. :)

Well on Alpha Sapphire I have my boxes organized in Pokedex order cuz I'm working on filling my Pokedex still and it's easier this way ha ha. But in Omega Ruby I have my boxes set up randomly for the most part, except my last box which has legendaries and a few shinies that I need to transfer to Bank. ^^;

I only own OmegaRuby, and I sort my Boxes really maniacally lol. I put my Shinies in my first couple of Boxes, then my event Pokemon, then my Apricorn Ball Pokemon, then EV-trained Pokemon, and so on. I don't have access to Pokemon Bank, so I gotta use my PC Boxes for all my storage needs.

I have 10 boxes reserved for random mess that I've caught. Then there's separate boxes Synchronizers, a box for Pokémon with useful movesets/abilities for catching, shinies, various well bred Pokémon, and then just a bunch of empty boxes for MMing.

I'm very organised when it comes to my boxes!!

In X:
Boxes 1-25 contain my National Living Dex (with spaces for the Pokémon that i'm catching in AS for completion)
Box 26 contains some event legendaries and the 3 shinies that I've been lucky to find.
Box 27 was a wonder trade fodder box
Box 28 & 29 are my Vivillon collection, I have every 3 of every pattern!
Box 30 contains extra trade/item trade evolution Pokémon for future use on teams.
Box 31 contains that I bred for future teams for OR when I eventually start it

In AS:
Box 1 contains my a full set of Pokémon 20 event legands and my newly found shiny Sunkern!
Box 2-5 contains the Pokémon needed for my living dex that weren't obtainable in X&Y
I will also have a Box for the AS legends when I get around to doing my legend hunt.

In OR:
I basically just got the game and started it to get another set of Pokémon 20 events legends so that the only thing in Box 1 right now.

I'm wanting to have a complete National Dex up to gen 6 before I start Sun & Moon!

For the most part, I don't tend to organize my boxes. The only exceptions are the separate boxes that I have for shinies and legendary Pokémon. Other than that, I don't do anything special with my boxes.

I have one box for my Starter Pokemon that I have, like Blaziken, Torterra, and their pre-evolution forms, another for "Special" Pokémon, such as Shinies, N's Pokemon, and Pokemon that have specific OT's, like Steven's Metagross from HG/SS, and Jasmine's Steelix. Another box is reserved for my main teams, like my Cheren-Based team, battle team, Dark team, etc. Another two boxes are dedicated to legendary Pokémon, and a final box is reserved for Pokémon I'm planning on training, or Pokémon that are pointless besides certain utilities, such as a HM slave or a Ditto
