I never really understood why some Pokemon (Are they all 3rd gen?) look like male and female versions of what should be the same Pokemon, but are in fact separate Pokemon. Its bothered me for awhile and seems like a way of adding as many 'different' possible pokes into the game.

Heres a few examples:

1. Plusle and Minun
2. Volbeat and Illumis
3. Latios and Latias

Actually, Plusle and Minun aren't male/female counterparts. They were probably created because of the introduction of double battles.

Your right on that one, but for some reason I always see Plusle as female and Minun as the male :p

And it COULD be because double battles were introduced, but it doesnt really seem like thats the reason for them..

No, double battle was the reason as their powers need the other to actually do any thing. Volbeat and illumise, latios and latias are male and female counterparts, but due to slight moveset differences, they are separate

Because they're abilities are totally useful without the other...

What about Nidoking and Nidoqueen? Or Beautifly and Dustox?

Beautifly's a butterfly and Dustox is a moth (or at least I would think so). Plus, they can both be male and female.

The Nidos are similar as are Tauros and Miltank. However, with the Nidos and the cattle, they have slightly different movesets (well the latter moreso than the former), so I'm not sure if they would qualify here. Both pairs also have different stats.

I don't know, I like the whole balance and counterpart concept created by the types of Pokémon mentioned above. :p A lot of times, counterpart Pokémon are just created so that they have their own game. For example, Latios is for Ruby, and Latias is for Sapphire. Same thing goes with Ho-Oh and Lugia. Also, some counterpart Pokémon only appear in one of the two games, so they might also have been created to encourage more trading between trainers. Who really knows lol? There are plenty of reasons.

What disturbs me is that Gardevoir can be both and Gallade can only be male.
Also, goldeen is called he quuen of the sea (or something like that) while its evolution is Seaking.

Why put "Dude" in it's name, which obviously suggest it's a male, if it's obtainable as a female?

How about a female Kingler?

We're not going to turn this thread into on of those threads where everyone posts "This Pokemon's English name contains "King", yet it isn't male-only, because "king" can only mean it must be male, not that it is superior to it's previous stages. Nintendo's psychotic!!", are we. Because there ARE King Penguins in real life...

There are a couple of reasons they are not the same species.
They learn different moves. Plusle and Minun don't learn the same moves, and most importantly their stats are different: Plusle is more attack-oriented while Plusle is more defensive.
This is the case with all counterparts: Latias has higher defenses than Latios as well.
