now i have just been thinking and i probly need more information, but this is what i have been thinking about:the pokemon world legends,or something along those lines. like legends passed down in certain regions that have become something of that sort.this is all i have thought of so far.

emerald:the groudon,kyogre,rayquaza legend
g/s/c:ruins of alph
fr/lg:tanoby ruins
g/s/c:ho-oh,legendary dogs
anime:the place near th original elite four with the giant gengar and alakazam

if anyone can remember any else or if anyone has any theories that would be great.and also i don't have a gamecube but when xd was about to come out i saw a screen shot with a big statue of groudon maybe that has something to do with the legend and don't jump all over me if thats not it cuz i have'nt played the game.

What legends did the Tanoby ruins have? As far as I know, nobody but you knew about them.

G/S/C: The legend of the Tin and the Brass tower.
In the past there were two equally large towers in Ecruteak: the Tin and the Brass towers. Legends told that on one sat Ho-oh and on the other sat Lugia. Then one day, lightning strook the Brass Tower and it caught fire. The fire raged for a long time, untill it started to rain. The rain put out the fire. That is how the Brass tower became the Burnt tower.
G/S/C: The Sprout tower.
I don't really know what it is, but I do know that there is a picture of a huge Bellsprout, somewhere in the Sprout tower. That might have something to do with it.
G/S/C: Lake of Rage.
It is said that the Lake of Rage was created by rampaging Gyarados and that the hole filled with rainwater.
G/S/C: Ilex Forest:
The forest has a shrine in the center of it. It is said that it is dedicated to the forest's protector. It is also said that the protector is a Grass type.
G/S/C: Radio Tower:
Before the Radio Tower was build, it was an ancient tower like the Brass and the Tin tower. A giant bird Pokémon sometimes roosted on top of it. When the tower was broken down, the constructers found either the Silver or the Rainbow Wing. The Rainbow or the Silver Wing come from the Pokémon who roosted there.

Have you actually played Gold, Silver or Crystal? There are so many legends there and you only noted two of them, one of them is the most known legend, after the Titan legend, that even appeared in the Anime

G/S/C Kanto: The Radio tower used to be a cemetary.

The XD Groudon statue was just a fountain at the house of some nutty professor. It had nothing to do with legends.

The Sprout Tower was named that because a Bellsprout fell from atop the building. Whether or not it was a WILD one is still questionable.
