She is extremely different, but it's a good thing. Her anime counterpart has a confirmed different backstory to the game equivalent, and Lillie has also already taken her first step as a trainer, so that's a very interesting development.

I mentioned this in the SM15 thread, but I thought it was a nice touch that it was Lillie--the new Trainer and the one in the group with the least amount of hands-on experience with Pokémon--who asked, "Wouldn't that hurt?" while the rest of the class just looked flabbergasted at Ash's recklessness. It made sense that she would be the one among the group to say that.
I'm also really liking how the anime has been portraying Lillie. Despite the differences between anime Lillie and game Lillie (namely anime Lillie's fear of touching Pokémon vs. game Lillie's dislike of Pokémon battling), anime Lillie still feels like the same Lillie, at least when it comes to her core personality traits. I'm really interested in where the writers take her character from here on out.

i really like lillie in the anime even though she's very different from her game counterpart (a difference which some people aren't a fan of). her little quirks and mannerisms when she speaks and reacts really brings our her personality; it's the small things that matter. i look forward to seeing her develop alongside shiron, ash, and the rest of the classmates.
it's interesting because ash's companions have always been based off of player characters, type specialists, or anime-exclusive (tracey and max). however, lillie's the first main character who's a major npc and is tied to the plot of the games. can't wait to see her anime version go through her own story later down the road (in regards to the fear of pokemon being caused by a trip with lusamine).

You know, another character who I'm reminded of with Lillie is best character from Pokémon Conquest, Oichi. Like Lillie, first impression is of a girl who's ditzy and kinda useless, but when you get into why she does what she does, you find her inner strength, and the courage she has to stand up to the people she loves.
I'm also playing through Final Fantasy 9 right now and I can't help but think that Lillie and Lusamine are the better ending versions of Dagger and Brahne.

I don't think you're the only one who got that impression; given her extensive knowledge of Pokémon and her polite manner, she did seem like the type of girl who would be the teacher's pet. But you know what? I'm glad she isn't. Firstly, I'm glad Prof. Kukui doesn't favor any of his students like that. Secondly, I'm glad Lillie isn't the type of person who would suck up to the teacher or Weedle her way into the teacher's good graces.

Alright, there hasn't been any activity in here for quite some time. We obviously know that Lillie has a relationship with Cosmog via the games, but I don't think she would actually catch it. I think she would befriend Cosmog, the same way she did in the games. So since Lillie is officially a Pokemon Trainer now and has Shiron (Alolan Vulpix), I would like to her with at least one more Pokemon of her own, which leads me to this question:
Do you think Lillie will receive or catch another Pokemon, if so, what will it be?
My answer is yes. I could see her having a Cutiefly, Stufful, or Comfey. There could be others, but those were the first ones off the top of my head tbh.
I know Lillie still has a her fear to get over and it's a working progress, but she has made strides already. If Lillie can completely get over that fear (which I think she eventually will) and you combine that with her vast knowledge of Pokemon, I think she can be an awesome Pokemon Trainer! I'd really hate to see her go through the Anime with just one Pokemon. I like Shiron a lot and the relationship they're building, but I don't want to see wasted potential because I obviously feel like Lillie has a lot to offer. It also makes me wonder, with all the Pokemon that comes to her mansion, if she'd catch one those as well.

To be honest, I don't see Lillie catching (or receiving) another Pokémon, at least not until very late in the series. The main reason is because of her fear. While she has made a lot of progress toward conquering her fear, the fact that she had already bonded with Shiron when it was still an egg probably contributed to her being able to grab Shiron when it was in danger. She had already developed a "motherly" attachment to it.
Don't get me wrong; I would love to see Lillie get another Pokémon and really develop as a Trainer. Like you said, she has the potential to be an awesome Pokémon Trainer! However, I'm not sure that will happen until she has completely conquered her fear, and I have a hard time seeing that happen until the Aether arc kicks off and we learn the cause of Lillie's fear.
Of course, I could totally be wrong about all of this, and I will be absolutely thrilled if I am.
If Lillie does catch another Pokémon, then of the ones you suggested, I think Cutiefly is the most likely. Stufful might be out because of Team Rocket's stalker Bewear, and Comfey is apparently one of Alolan Nurse Joy's assistants, so I think it's out, as well.

Also if there is some kind of "post league" arc after Ash leaves Alola then I think she could end up with a team of 4-6 Pokemon if she ends up doing gyms or whatever.

Yes she will when she becomes more comfortable with the idea of befriending another one. I can see her catching another Pokémon in the middle of the saga rather than at the very end. After all, look at how long it took her to finally not scream about being touched by Togedemaru. I would say..... a Caterpie? I don't know why I thought that but looking back on Ash's first adventures and his moments with Caterpie were just heartwarming and I'll like to see Lillie experience that same type of warmth where she could appreciate a hopeless, innocent creature like her where people who hate bug Pokémon can't see past its appearance. Also I'll like that parallel between Ash and Lillie. Lillie seems very attached to Kanto Pokémon (and I'm sure she'll welcome Pokémon of other regions as well). I can see her getting a Pokémon from every region and taking care of it.
