In lucid awakening
Since its May issue, Corocoro has been featuring a manga adaptation of the upcoming 9th movie, Pokemon Ranger and the Prince of the Sea Manaphy, done by Mizobuchi Makoto. Thanks to a Hong Kong Pokemon Forum I stumbled upon, I've found some scans of this manga for both the May and June issues, courtesy of the owner of the forum. Some scans seem to be missing in between pages though, so the summary has a part missing in between as well. Some of the scans are also so blur that I couldn't make out the words, so I'll skip those in the summary.
May issue (Chapter 1)

Brief Summary:
Deep in the ocean, a mysterious blue egg voyages from place to place as the water current and pokemons carry it around. However, it was soon discovered by an underwater pirate ship, and the owner of the vessel, Phantom, with his Perap, orders his crew to retrieve the egg from the bottom of the sea.
As the pirate ship surfaces, Phantom dreams about the treasure Crown of the Sea which the egg will lead to, but just as he places the egg inside a jar, one of his crew members snatches away, and reveals himself to be an undercover Pokemon Ranger. The Ranger, named Jack Walker, rushes to the docks with the egg, while Phantom's underlings give chase with a Tentacruel and Crawdaunt. Just when it seems Jacky is cornered, he reaches for his Capture Styler to capture a wild Mantine, lending the pokemon's flying abilities to escape from the pirate ship while Phantom grits his teeth in anger.
Elsewhere, Ash and co. are walking across a dry land with the sun beating down on them. It seems that they have gone lost, even out of the PokeNavi's map range, and Max is upset that they have drank up all of the water as well. Just then, they see water bubbles from afar, and quickly rush over. Without thinking, Max begins sucking on one of the water bubbles, only to himself face to face with a Gorebyss inside.
Everyone looks down from the cliff to see a girl controlling the pokemon-contained bubbles, and goes down to introduce themselves. The girl is named Hiromi, and it turns out that she is a member of the famous underwater pokemon show crew, the Mariner. She introduces her Meditite and Medicharm, and explains that their psychic powers enabled her to levitate the bubbles.

Later, while Hiromi treats everyone to some water, May talks about a giant castle which she dreamt about, and Hiromi postulates that it might be the legendary castle built by a group of ancient people known as the Water Citizens, to express their gratitude to the sea and its pokemons.
Just then, a rumbling is heard from the crew car, and Team Rocket comes bursting out from the doors with the egg-containing jar in hand. Jacky appears and hollers that the egg must not be taken away, but Team Rocket swiftly gets on their hot-air balloon to take off. Jacky quickly uses his Capture Styler to recruit a Fearow, and bursts TR's balloon, catching the fallen egg jar before Pikachu fries TR with its thunderbolt like usual.
After TR's gone, Jacky introduces himself to the group, and Hiromi's grandfather appears to join them. Jacky explains that he is currently on a mission, to return Manaphy to the sea castle Aqusia after to hatches. May realizes that Manaphy must be the mysterious pokemon she dreamt about.
Suddenly, a swarm of Beedrills appear to attack, and Jacky hollers that Phantom has found them. During the fight, the jar containing Manaphy's egg got tossed around, until it finally lands in May's hands. In a blink of eye, the egg hatches, and May holds the blue jellyfish like pokemon, while Phantom fumes with rage that the egg has hatched in the hands of someone else.
Hiromi's grandfather gets everyone into the crew car and speeds off. It appears that Manaphy is only acquainted to May since it treats her like its mother now. They soon arrive at some buildings where they find an underground path to escape. With the help of water pokemons, they travel underwater, and soon arrives inside an underwater shelter.
Ash looks up to the dome ceiling to see the picture of a giant castle, and Hiromi's grandfather explains that it is Aqusha, which holds the legendary treasure the Crown of the Sea. He also mentions that Aqusha is normally not visible to the human eye since it has the same colour of the sea. It drifts across the ocean and only becomes visible when there is a lunar eclipse. Manaphy however, possesses the ability to locate the castle, and Jacky's mission to help it return there.
Later, when they're sure that Phantom is off their tail, they resurface, and May knows that she must part ways with Manaphy and give it to Jacky. She does so while the pokemon is asleep, and Jacky waves goodbye as he boards a ship. However, Manaphy soon wakes up and is upset that May isn't around. Its feeler triggers a bright light, and Ash and Jacky are surprised to find their bodies switched around. Jacky realizes that Manaphy has used it special skill, Heart Swap, and it will take some time before the change is reversed.
Left with no choice, they gather again and May is happy to be reunited with Manaphy. Jacky tells May that Manaphy must return to the sea soon, and that it shall find its own way back to Aqusha. May lets Manaphy hop off into the sea, and watches as it plays around with the other water pokemons.
Knowing that the eclipse will soon take place, Jacky informs Ash of his worry that May and Manaphy are getting too attached, and may not be able to part when the time arrives. May overhears and tells them not to worry, as she knows what she must do. Later, when Manaphy returns from the sea, May makes her choice and runs off, leaving Manaphy confused.
A while later, the ships docks near a beach, but May is still reluctant to go out and see Manaphy. Hiromi's mother consoles her, and gives her a bracelet to wear. When May heads out from the cabin, a strong wind blows away her headband, which is spotted by Manaphy. The pokemon quickly dives after the headband to give chase, but little does it know that Phantom has already locked down on its location...
June issue (Chapter 2)

Brief Summary:
Everyone gets worried as Manaphy has wondered off, and Hiromi gets her grandfather to let them into the submarine to go search for Manaphy. Later, Manaphy finally finds May's headband just when the submarine is lowered. However, before they could anything, the submarine gets caught inside a powerful underwater current which even breaks the cable connecting it to the ship above.
Fortunately, Ash and Hiromi soon manage to steady the submarine and escape from the current. In the ship above, Jacky gasps in horror that there is another underwater vessel right next to Hiromi's submarine.
Inside his pirate ship, Phantom grins as he edges closer to the submarine ahead, but suddenly loses sight of it. Hiromi's grandfather postulates that they must have entered Aqusha already, but just then, Buoysel notices that the moon eclipse is beginning, which means the water castle will soon be visible to Phantom as well.
In Aqusha, Ash and co. gasp at the beauty of the place while May happily reunites with Manaphy. Unfortunately, Phantom has also set foot on the castle and is slowly closing in on the gang. Above the sea, Jacky decides that he cannot sit back and captures a wild Tamanta to ferry himself down to the castle entrance.
Later, everyone arrives inside a chamber with a stone carving in the center of the room. Just when they are wondering what it says, Phantom appears and explains that the secret door must be opened by the Water Flute. He holds up the item and begins playing it, which causes a door behind the stone carving to open up, revealing a giant crystalline structure.
Meanwhile, the moon eclipse is about to end, and Jacky worries that he might not make it to the castle before it's too late.
Back inside the secret room, May notices that Manaphy is warning them not to touch the crystalline structure, but Phantom laughs that it is Crown of the Sea he has been searching, and begins pulling at it, which immediately causes water to flood into the water castle...
