Actually i think the most annoying pokemon in all f the anime would definately have to be Pikachu. I mean come on Ash get rif of him, bring back Squirtle or Totodile.

Anime: Tie between Wobuffet and Pikachu...I cannot stand them!! They're everywhere and with Pikachu if you kill it, you kill the franchise which makes it even more frustrating.

Games: Rattata, Raticate, Zigzagoon...they're everywhere...it's getting kinda annoying to see them when I want to catch another Pokemon.

It's not like I can't beat him, as I love dark and psychic types, but it's just annoying when you're trying to train a Pokemon and he decides to pop-out. The one HP thing also annoys me (But that's when I OWN it though).

Another thing that annoys me is Oddish. In virtually every game, you can go to any grass at night and the only thing you can get is Oddish. UGGH... So damn annoying. Luvdisc is annoying too... but that's when you're fishing for Wailord .
