I'm stuck on murky cave Gengar keeps dying and the Shedinja are getting on my nerves what should I do;249;

Yes, Gengar is indeed weak. Take Gravelrocks to faint Shedinjas immediately.

Thanks that's really helpful or I could just get my level 100 Blaziken to defeat the shedinjas aswell thanks.

Use rock smash on the walls.

You can attack Pokemon inside walls if you've maxed out your IQ. ( You can even break walls.... )

Bring Reviver Seeds...next, Bring your Partner and Guard Gengar, I only have 1 try though so It will be easy

use a charzard with heat wave (it hits the enemys inside the walls)

Use X-ray glasses. You'll be able to see all the enemys on that floor (items,too), and enemies can't sneak to kill Gengar without you noticing.
