Why is it that in the episode "Whiscash and Ash" when the Master Ball is thrown, it didn't capture the big Whiscash, but in the episode "Berry, Berry Ineresting" the Pokeball caught the Munchlax when it was eaten?

I think it's fairly obvious - Gonbe, in swallowing the Monster Ball, must have inadvertantly stimulated the button on the seam of the ball that activates its capture/release mechanism. Clearly, Namazun was able to swallow the Master Ball more delicately.

Or, if you don't want to buy that, then just repeat to yourself, "It's just a show, I should really just relax."

Ash threw a Master Ball at a Whiscash??? What a n00b! :p

Surely, you must not have seen the episode "Showdown! Fishing Master and the Giant Namazun" ("Whiscash and Ash"). Satoshi didn't throw a Master Ball at Namazun, it was the Fishing Master Suzumura who did it. And the reason he did so was because he'd been after this particular Namazun for years, and he didn't want to blow his chance to capture it. Of course, rather than being captured by the Master Ball, Namazun simply ate it instead. If I'm not mistaken, it was the first appearance of a Master Ball in the anime.

Technically the beach ball used in both this and the "hot water battle" episodes were just beach balls. "Whiscash and Ash" did, as far as I know, mark the first appearence of a master ball in the anime. This also proves, judging by the fact that an ordinary fisherman was able to obtain one, that there is more than one or two master balls in the anime, unlike the games. They are probably rare and expensive, but not completely impossible to get.

To answer your question, the writers of the show contradict themselves all the time. The writers wanted May to catch a munchlax, and so used a clever and unusual way for her to capture it, making viewers think that she had failed when Munchlax swallowed it, but then surprising them with it's capture.

In the Whiscash episode, the writers wanted the fisherman to fail completely at capturing the whiscash, but still wanted to make him go to extreme lengths to capture it, just to make the episode funny. When they came up with the idea of him using a master ball, they realised that they needed a way for a master ball to fail, and seeing as whiscah was constantly eating things, they decided that the easiest way was for the whiscash to swallow the pokeball.
