It means you need to be an extremely high level and/or have a Friend Bow to counteract the negative and make it positive...So, they'll have a very low join rate no matter what you do.

Kyogre and Groudon's friend areas are automatic, as soon as they join you, you get them.

A. That means that you must have a bonus by a high level, a Friend Bow or rank to get it. If your bonus isn't higher than how much it is negative, you cannot befriend it yet. It pretty much says that it is hard to recruit.
B. Their friend areas are automatic when you befriend them.
