We've had the Power Plant and the Seafoam Islands in R/B/Y, the two Towers and the Whirl Islands in G/S/C, and New Mauville and the Sky Tower in R/S/E (though in that last game the Sky Tower wasn't all that much out of the way).
So, what quirky facilities are you hoping will make their way into this game that aren't necessary for quest completion but still make a good diversion?
Allow me to start by suggesting an abandoned toy factory for one place. It would contain a couple of Ghosts within it, as well as the Rattata equivalent of this generation in addition to a pure-Steel-type wind-up toy Pokemon found uncommonly within this expanse. There would be several dilapidated conveyor belts within this complex, and without supplying them power you can only go so far within the factory. That can be alleviated through the use of a certain Electric move on the main power grid in Shinou.
Once you complete that, there are several switches in the facility that change the direction of these conveyor belts, allowing you to explore further into this labyrinth. Eventually, after flipping several switches and riding the conveyor belts, you will gain access to the basement of the factory. In here you find several warp panels like those found in the Game Corner Basement, but there's a trick here: you need to watch out for the holes in the ground, otherwise you need to start all over from the beginning in the sub-basement of the facility (but it's not too hard to figure out). Also on these floors, you will be able to find your version-exclusive Pokemon here, either one of a nutcracker for Diamond or a matryoshka doll for Pearl.
After completing the Warp Panel adventure, you will find the key item called Blueprints - when you read it, it seems to describe how to construct a certain type of Pokeball out of wood, and it gives the address of a certain facility from where this blueprint was made. Upon arriving there, that man will direct you to the President of this generation's equivalent of Silph Co., and when you give the blueprints to that man, he will thank you for returning to him these long-lost instructions. The next day, you will be able to purchase Wood Balls at the Pokemarts, which serve to make it easier to catch Pokemon that share a type with the Pokemon you have out, increasing in effectiveness from 1x to 2.5x.
