I would assume it to be in the PC storage system with those Pokemon he caught in the Safari Zone, with his Vee (Who's an Espeon since G/S/C, if I remember right) but I'm not too sure.

It was only used to show that Red was an already experienced trainer in the first ever chapter.

It'll be in the box now, forever forgotten about.

Don't you feel sorry for all the pokemon they catch and then never use, they lose their freedom and then do nothing for the rest of their lives!
