Depends on whether you believe that the episode needs to directly relate to the main anime. For example, Mega Evolution Specials Acts I-IV will tie into XY&Z. The Cilan/Brock and Iris-capturing-a-Gible specials, they do not, although they aren't technically "fillers" either.

They're all canon, but the real question comes as non-filler.

Usually a filler is an episode in which nothing important happens, so no reoccurring characters are turn up, no semi-important battle happens, no one in the main cast or their rivals catches a new pokemon and none of their pokemon either evolves, learns a new move or masters a new move.

So for example, "Cerulean Blue" is not a filler episode because Misty obtains a Gyarados, however, "A Date with Delcatty" can be considered filler because even though Casey and Misty both appear, nothing all that notable happens.

All of the specials are canon, and all of the filler too. This isn't DBZ or something.

The Mega Evolution Specials are non-filler and canon. And as for being canon, if it's a filler, don't worry about continuity. After all, we haven't needed to aim for the horn and we haven't seen Santa in a while.

Filler is basically this: if you can remove it without affecting the plot, it is filler. This is not filler:
* Every Pokemon capture and character development
* Every battle with gym leaders, and the championship
* Most contact with rivals
* Most villainous plots outside of the Team Rocket trio goofing off(though some of the more serious things they do certainly aren't filler)
* Mewtwo Strikes Back and the Genesect movie. Unlike every other movie, their plot is tied in and foreshadowed in the anime
