I think it's that their still in the area so it can reappear whenever but that does depend how long they'll remain in Area Zero after Gouging Fire (and Rayquaza).

I would say the difference is the bond connection when Roy battled and defeated Sandy Shocks, after it initially took an interest in following him. Based on the battle's aftermath, I'd assume a slight bond/ connection between Roy and Sandy Shocks was established, since the episode highlighted the ancient pokemon taking interest in Roy's bond with Crocolar via music.

When Roy met Krookodile, the pokemon seemed only interested in Roy's music, since it was a necessity to help calm its children. Its reaction to Roy's singing wasn't in interest to the connection/ bond he has with his pokemon. So I think both scenarios (Krookodile and Sandy Shocks) are slightly different.

If Roy doesn't catch it, it will not be too much of a shock, but it also wouldn't be too surprising. Sandy Shocks is not the first pokemon Roy's connected with in a strange way.

Ghimmighoul serving as an example, since Roy took interest in wanting to catch it, and then ended up becoming this pokemon's servant in collecting coins. It would not surprise me if Ghimmighoul reappears again and takes a liking to Roy for helping it collect all its coins to evolve (Gholdengo) and become Roy's pokemon, since they both enjoy treasure hunting.

it would be weird for him to capture Sandy Shocks because it’s typing really. It’s not like secondaries do much, but two electric types at once?

There's something odd that came to my mind today:

If Gouging Fire is in fact one of the Six Heroes (which seems to be more or less confirmed after the preview for its debut episode), it doesn't quite make sense that Terapagos was trying to connect with the "wrong" Entei a few weeks ago. It could simply have made the RVTs understand that it was the wrong Pokemon.
Gouging Fire and Entei clearly look different and you'd expect a Pokemon to recognize its friends that had been travelling around with, right? There have even been many examples in the Anime where trainers and Pokemon could tell the difference between two Pokemon of the same species.

So, either Terapagos is suffering from a loss of memory or the writers made a big mistake here. (Frankly, I don't like either of these two options)

It wasn’t really connecting with it the way it did with the other hero Pokémon. Liko kind of just sat it down and it looked confused as to what was going on.

When Terapagos sees a hero Pokémon it reacts crazy.

Well as far as I remember, it was walking towards Entei and was at least trying to communicate with it in some way. It looked to me like it wanted to connect with it.
My point is that it should have known right from the start it wasn't one of the Six Heroes.

From Terapagos POV, he was just meeting a new Pokemon and Terapagos is established to be a friendly Pokemon who likes to meet other Pokemon in the wild, we've seen it happen multiple times before. I don't think Terapagos was aware that the RVT thought this random Johto Entei was the Entei of Six Heroes.

Lucius had 2 Flying types and 2 Dragon types on his team, and he became a legendary adventurer

Plus it’s not like Sandy Shocks is a pure electric type or has the exact same type combination as Kilowattrel, considering the that while Kilowattrel is a Electric/Flying type, Sandy Shocks is a Electric/Ground type, plus they seem to have different battle styles.

Given that we've had multiple cases of a main character having multiple Pokémon of the same type on hand at the same time, I personally don't see it as unlikely, especially because their secondary types and styles of battling are both different. Think of Ash's Lucario and Sirfetch'd, for instance: both were Fighting types, but also possessed very different ways of battling.

Kilowattrel and Sandy Shocks do not have exactly the same type, as one has a flying subtype and the other has a ground subtype.
Besides, what does it matter that they're both partially electric, since Paradox will probably never be used in combat (although I doubt he'll get caught).
