Diljabar hatched this idea, I'm just showing him what it looks like revised. It has a somewhat similar plot, but mostly different. WARNING, if you're an athiest don't yell at me. This has several Biblical references. So don't read it if you're an athiest, or just ignore that part.
Pokegods
Chapter 1-The Meeting of the Legends!
As you must know, Pokemon are magical creatures, capable of using magical attacks and changing shape when experienced to become even larger forms and becoming stronger. There are many legendary Pokemon, chosen to guard over the earth so that it does not go out of control. And of course, there are the highest Pokemon, Ho-oh, Mew, and Rayquaza. But there is another, unexplained group. They are called the Pokegods.
The Pokegods have at once been normal Pokemon. They used to be basic Pokemon, horribly corrupted and made to love killing and such. The legendary Pokemon knew this could not happen, and they started to change the Pokemon so that they would realize that they weren't the almighty lords of the universe and such.
This is their story, and the fates of two young girls delivered into their grasp and taught that Pokegods are not terribly corrupted forms like everyone thought they were...
10,000 Years in the Past: 8,000 BC
A sparkle formed in the air as it took shape, becoming a small pink cat. The cat had no mouth, however, and its arms were short and stubby while its legs were somewhat long. Its tail stretched out behind it with a knobby stub on the end. The form had large blue eyes. It spiraled around and then laughed, forming a pink bubble that it bounced on. It looked at its surroundings, quite unphased that the world was not what it should be.
She was in the cosmos of outer space, where the galaxies and stars were brilliantly shining. The world below her was small, and dust blocked out the sun. She had hated it...hated the flood that had wiped out the population of humans. She hd questioned...why? And she had been given an answer.
Because humans were growing sinful.
And she had learned to live with that. There were few humans on Earth now, and she had sobbed for the human race. She looked around again, and saw that the blue outreaches of space were starting to shimmer. Out of the complete nothingness came a large red pheonix. It's wings glowed a brilliant rainbow, and their main colors were red and green, red at the top and green further down. It had a yellow comb, and a large ripping beak. Its talons were vast, and could tear chunks out of anything living.
<Ho-Oh?> asked Mew, the cat. Ho-oh nodded, and flew without flapping her wings over to her. Her red body touched against Mew's softly as she wrapped her wings around her. <Why is this world so terrible?>
Ho-oh did not answer. Perhaps she didn't know. But after a while she managed to speak one word. <Pokegods.>
<But...they're not corrupted anymore, are they?>
<Wrong, Mew,> the phoenix answered in telepathy. <Some are still terribly corrupted. I hope that we can overpower them.> Ho-oh looked to the stars remembering her terrible fight with the Pokegods, and her exact copy, Flareth.
<I don't want to fight them again!> Mew said, shaking her head at the word want and tears falling from her eyes into the cosmos below. <I never want to see them again.>
<That is why we must banish them.>
<But can't someone else do it?> she asked, looking up to Ho-oh, her blue eyes now overflowing with tears. Ho-oh smiled.
<Oh, Mew. We must make more legends. I don't believe that we are enough, as well as Rayquaza. He believes we should make more too.>
So Rayquaza appeared out of nothing, and the long green serpent nodded. He had interlocking sections of his body, and four long horns on his head in an X shape. His tail was amazingly long, and ended with two spikes. Yellow patterns were drawn on him, and he had two tiny claws. <Yes. It should be done.>
The three thought of their respective elements, and flew down to Earth. Mew looked over Kanto, which had not been destroyed by the flood, and thought very hard. The floating piece of land looked to be in bad shape, but she thought of life. Life everywhere. Instantly more Pokemon started to fill up Kanto. <Legends, come...> she said.
Three lights appeared. A red, a yellow, and a blue light dove into three seperate islands and formed their homes there. Mew flew over, seeing the legends, her children. The red light formed into a yellow bird, looking somewhat like Ho-oh, but with a yellow body and flaming wings. It had fire sprouting from its head and wildly waving around. <Moltres,> she said, smiling with no mouth.
She journeyed to the right island, the smallest that seemed to be a cone. The island had small trees growing around the base. She went into the cone and found there was a large mainland there. Many mountains were around it, and the yellow light became a Pokemon. It was all yellow, and had spiky wings that seemed to crackle with electricity. There was a bit of black in his wings, and his beak was ripping sharp. <Zapdos,> she said.
And finally, the middle island. The strongest light lived there. The middle island was a cone volcano, with trees around it. Mew journeyed into the clouds, and went down inside the cone. Inside was an ice palace, with ice everywhere and ice steps leading up to a shrine. The light became a large ice bird with feathery blue wings and three blue crystals on its head. Its tail was short and stubby. Mew thought this was not an elegant Pokemon, so she decided to enhance one feature of it. Sparkles surrounded the ice bird's tail, and it grew splendourously long. <Articuno,> she told it. Then she left and watched Ho-oh do her part in Johto. She was concentrating on one of the towers, the Tin Tower. Three lights came out of air, and took form.
The red was a large dog. It had white spikes on its back, three pointed triangles. It was a rusty brown color, and had black anklets on its ankles. They shone, and the bottom of his paws were white. He had a yellow triangle shape on his head and nose, and red on his mouth. <Entei,> said Ho-oh.
The yellow was even larger. It was lightning yellow, and had a whitish cloud on its back. It had black patterns on its body, and two very large fangs. It also had a blue V on its forehead. <Raikou,> Ho-oh said. Mew was particularly pleased at this Pokemon.
<Is it male or female?> she asked.
<It is female,> Ho-oh said as the blue took form.
It was the most beautiful one Mew had ever seen. It was crystal blue, and had long purple hair flowing behind it, and white diamonds on its body. It had a large blue outgrowth on its head, and two white tails that looked like ribbons. <Suicune,> Ho-oh named her.
The three dogs raced across Johto, trying to contain their powers.
Rayquaza flew over his spot, Hoenn. Three lights formed. One was brown, one was gray, and one was blue. The brown took form, and became a large pile of rocks. It had yellow dots on its head, and went to hide in a rocky cave in the desert because it felt ashamed and alone. <Regirock,> Rayquaza named him. <You are not alone. Your brother and sister are coming.>
Regirock seemed excited at this news, and was pulled into the air to watch the birth of his siblings. The gray light formed into a metal-based Pokemon. It had black skin in between the "valley" of its face, and red dots were on its head. It had flexible black arms with bendy gray fingers, and was also ashamed. <Registeel,> Rayquaza named him. <You have a brother, and your sister is being formed.> Registeel was as well pulled up into space.
The blue light became a block of ice, having a triangle shaped head and diamond-shaped fingers and arms. It was completely transparent, and had yellow dots on its head. It was as well ashamed, and was pulled into space with its brothers. <Regice,> Rayquaza named it. <You three are now free to communicate with humans and do as you bid.>
The three nodded, and went down to Earth, eager to fit in.
As the years passed, and it slowly became a time when humans were just discovering other continents, Mew, Rayquaza, and Ho-oh met each other again. <They are getting out of hand,> Rayquaza said. He showed the two his part of Hoenn, where the legends were. Regirock, Regice, and Registeel were being shunned by humans, made fun of. People started trying to destroy them.
<What shall we do?> Ho-oh asked. Rayquaza sighed.
<We must, with the help of the Pokemon, seal them away,> he said. So each picked one Pokemon to help seal the Regi's away. And it worked, as they were each sealed into one chamber.
<But the other regions and legends...> Mew said.
Ho-oh sighed. <We must create more guardians to guard these guardians,> she decided. <I am sorry, but we must do it.>
Mew cringed...

It would've been longer but Mom said I have to get off. You'll see how the plot twists later. ^_^
