Can i get shinies trought breeding and using the cloning cheat if my pkmns are not shiny?

...I'm not sure I follow... You can get a shiny through breeding, yes, but there's no breeding AND cloning cheat that gets you a shiny Pokemon which is one way to interpret your post. If you're talking about just the cloning cheat then yes, you can use it regardless of if the Pokemon being cloned is shiny or not...
