I realize that when you're talking about Pokemon, logic doesn't exactly come into play...
BUT!!!
There's a few Pokemon that, to me, don't make very much sense.
Slowbro/Slowking: According to the Pokedex... Slowbro/Slowking are just Slowpokes with a Cloysters attatched to them. If that's the case, I wouldn't really classify it as an "evolution" or even a new Pokemon. It's just two creatures that have formed a symbiotic relationship. The real-life version of Remoraid attaches itself to the bottom of a shark and eats the shark's leftovers, right? Well, when the shark and the fish-thing are attatched, they're not considered a new species, they're just a fish and a shark. So I don't get why Slowpoke + Cloyster = OMG NEW POKEMON.
Magneton: Same thing. It's just three magnemites working together. That's a symbiotic relationship.
Dugtrio: Same thing.
That's about all I can think of at the moment. If someone could please make up a valid excuse for these Pokemon, that'd be GREAT.
