I say Find a legendary that stays in one spot (Kyogre, Groudon, Rayquaza Lati@s on Southern Island, a Regi, Lugi/Ho-oh, Deoxys, or Mew, Preferably one of the three weather trio pokes, or the Lati@s.) Then stand in front of it and save your game. Catch it with the Masterball and find out if it has a good nature and IVs, or is a shiny. If it isn't, simply soft-reset and try again. (I caught 2 Kyogre both with perfect special attack and a modest nature, A modest Mewtwo, and a perfect special attack bold Latias this way.) That way you are sure to get your masterball's worth, however like others are saying it would be better for you to clone it after beating the E4.

use it on a shiny, or a ledgendary that runs. dont use it on ledgendarys that stay in one place, it is a waste.

Save it for Latios/Latias because they just sneak up on you without warning so they could flee and you would never see them again.

Im just getting to the point in Emerald where you get a Masterball(from the Aqua Hideout). At this point, I am going to try to avoid using the 'closing trick' to get more masterballs, and play everything legally.

So, if you had just one Masterball in the game, which pokemon(most likely a legendary) would you suggest saving it for?

Also, would anyone mind telling me how to do the cloning trick, in case I change my mind and decide to clone it to make catching the legendaries easier?

This is what I used all my Master Balls on (please note, i got another one from the Department Store in Sapphire)

Leaf Green: Moltres (because I ran out of Ultra Balls and it was my only ball left)
Sapphire: Kyogre (and Latias with the other one)
Emerald: Rayquaza (because I hadn't even beat the eighth gym.)
