Look through Serebii's pokedex. Theres tons of fun options you can chose by yourself^^.
But I'd suggest Vaporeon, Kingler, Pinsir, Heracross, Venusaur, Deibird, ect..

Details, please. Tell us a bit more about your story, including why/how/by who they got posessed. Do you have any idea yourself on who they could be? Like should they be rare, common, strong? Should they have a high special defense, or should they all have something else in common, like be related?
Telling us might help you.
But honestly, you shouldn't need our help. It really isn't that hard to just choose eleven Pokémon. If you have nothing in mind, just surf through the Pokédex or use a random generator, as previously mentioned.
But really, can't you be a bit original and decide for yourself instead of having us spoonfeed you answers, just because you're lazy? You don't need our help to make every single little decision in your fic- after all, it's your fic, not ours.

Weell... Common. Really common. And about the story... There are two dark Legendaries intent on destroying the world. But first they need bodies. And the only way to get two giant dark avian bodies is to collect Yin, the dark side of the soul [found in Chinese metaphysics, philosophy and the taijitu for who knows how long]. How do you do that? Find some particularly common Pokemon [thirteen of them], possess them, get 'em fainted and steal the leftover Yin a second before the Pokemon faints [Pokemon always feel sad or disappointed at this time, so it is easy to escape]. Don't get it? Thought so. EDIT. I've decided on these for now - Sneasel,Unown,Eevee,Raikou [sorry for being so unoriginal],Aggron,Hoothoot,Granbull,Mankey,Scizor,Mightyena,Aron,Grumpig,Pupitar.

If you read up, Yin can not exist without Yang. Meaning there should be a deadly element to this story. It shouldn't be hard to figure out- without one the other would simply ceast to exist more than likely. Meaning the pokemon could go into comatose lumps, or be apathetic and not care either way about anything.
And only 13 pokemon? I would think they would look for more pokemon unless they're targeting those with more yin within their bodies and souls than normal.
Overall this ... sounds like a bad rip off of Pokemon Colosseum and 'Shadow' pokemon. Concentrate on making the story's plot a bit better, as this sounds like something best left near horror/drama/suspense genere than anything else.

I'd suggest Draogonair, Arbok, a legendary, Granbull, Machamp, Charmeleon, Gengar, Mightyena, Dragonite...
Basically, anything powerful.

Indeed. Incredibly, Phoenix do not realise this until near the penultimate chapter of the fic. They don't even know what they are actually fighting until a Scyther manages to warn them. Total loonies the lot of them.
