With that out of the way I shall simply state the following; I've done the research. Read the articles. Preformed the calculations. Even rode the snake. Yet I am still confused. So I've decided to put down into simple text the steps to get an awesome pokemon. An ordo de expeditione if you will. I know I am probably spot on in regards to most of this, but I'd be elated if someone would correct me where I am wrong. Here I go.
Oh, one more thing before I begin. I figured this would be the best forum for this, but if it's not just move it to where it's supposed to go.
Breeding
Take two breedable pokemon that are also compatable (using the pokedex's breeding groups) and put em' in the day care center. The female pokemon determines what the baby will be. The male pokemon determines what "bonus" moves the youngster may inhereit. There is no sure fire way to make sure that certain moves are passed down, though in the pokedex there is a handy little table that says which ones can be inherited in the first place.
Other than moves of the baby pokemon, the most important thingie to note is the pokemons nature. In most builds you'll want an Adamant nature, though that's not always the case. There is no way to influence natures during breeding. You simply have to get lucky. This can mean entire boxes being filled up with unwanted offspring before you get the right one.
Individual Values
Next, you have to get your pokemon to a high enough level where the IV calculations will be applicable. 25 was the given suggestion, though sometimes the number can be much higher. So as to not waste time Effort-training a pokemon with bad IV's, it's best to either feed the prospective pokemon lots of Rare Candies or, more simply, leave it in the Day Care until it is hale enough to run the IV check. If the pokemons IV's are good (in the 20-31 range), move on to Effort-Training.
Effort Training
This is the easiest step, and the only one in which luck doesn't play much a factor in. Simply take your pokemon to one of the locations given in Dragonair's EV guide and grind until you've reach the EV cap in whatever statistics you're trying to boost. The Macho Brace and the Pokerus can speed this process up.
So, basically, the main ingredient in getting a truly bad arse pokemon is a great deal of patience. You've got to spend the time breeding up the right moves, the right nature, the right IV's, and then carefully tracking your EV training until that's done. Then it's simply the matter of grinding up to level 100.

I am not the patient sort and would be happy to hear of a way to make this whole training thing a bit more expeditious. I've got to get that ditto of mine spayed.
