In case people were wondering, I think Moon Stones respawn daily in Mt. Moon. I just went into Mt. Moon again to see if I could find more and I got one in the exact spot I did yesterday.

Red is unlocked by beating 6 Master Trainers. This shows that you have a team of 6 worthy Pokémon as Red will only battle you if you have 6 Pokémon on your team
