Yes, Shadow Ball can only be found once, as a TM.

You can purchase it at the FR/LG Game Corner if you have 4000 coins, and so if you have a copy of FR/LG, you get them from there, that's provided you have the money

Well, if you have Emerald and an extra Shadow Ball, you can dupe it with the Cloning Glitch.
