The only Shadow Pokémon that'll never appear again if you fail Snagging it the first try is the last Shadow Pokémon, Togetic. Just don't fail, though it's a rather hard battle. Togetic is easy to Snag, though, being Level 20... just do your best and you'll be fine.

Right so if I can't snag something ... like for instance the Tropius, Houndoom and Absol from Realgam, if I beat them again in their second location then will they still be there ..?

Yep. They'll always appear in their second location until you Snag such Pokémon. In the case of Realgam Tower, just go up again to find the same 6 Trainers with the same Shadow Pokémon if you haven't Snagged them.
