something's bothering me about the english BW manga.

He has returned.
I was at a barnes and noble today, I saw vol 20 of BW and looked it over, it looked like they cut out the end sequence where Black got sealed in Reshiram's Light Stone and ended as N was flying off on Zekrom.

was it supposed to end that way?

Is that not the volumes that pulled directly from the non-volume releases? The regular volumes that have come out in English have all the content from the JP volumes so far.

It was a mini volume, no 20. It had pictures of the various groups all seemingly watching N depart on Zekrom, next page said "the end"

It's because the magazine version of the BW arc (which the mini volumes are based on) ended that way. We'll get the proper volume ending when the BW full sized volume releases reach there. That's why I recommend just waiting for them rather than buying the mini volumes.
