It doesn't matter if a Pokemon has already been done because there's bound to be more than one fitting to each species.

Try to be as original and clever as possible!

Man I probably could think of a ton of these...

Magikarp (& Gyarados, I guess): Trivium, Becoming the Dragon- a song about something weak (a koi) into a dragon
Darkrai: Static-X, Night Terrors- the title pretty much says it
Torterra: Himsa, Big Timber- not so much the whole song, but a certain line makes me think of Torterra using Wood Hammer, "I found my place to turn... big timber against you all!".
Scyther: Static-X, Cuts You Up- the title makes me think of Scyther, although the actual lyrics don't relate too well

I had a couple more ideas-

Houndour line: Children of Bodom, Hellhounds on my Trail- the title fits, but lyrics don't so much
Arceus: Scar Symmetry, The Kaleidoscopic God- the title fits well with the multitype ability, the lyrics fit well if you believe Arceus is a/the god of pokemon.
Mewtwo: Scar Symmetry, The Missing Coordinates- the song mentions a 'psi-experiment', and psychic ability within
