Mewtwo is stronger than mew by game canon. Also, ho-oh and lugia are stronger than rayquaza and deoxys by game canon as well. Next is the elemental trio, then I think it's deoxys, mew, and celebi.
Therefore,
Aruseus, Mewtwo/Lugia/Ho-oh, Kyogre/Groudon/Rayquaza, Mew/Celebi/Deoxys, and then probably dragonite or metagross or something of the sort.

1st gen- Mew.... had him in yellow without cheating.... utterely strong
2nd gen- tough call but I guess Ho-oh Lugia maybe too
3rd gen- Rayquaza.... without a dought .... haven't seen deoxys yet om battle
4th gen- hard to tell right now but I have to say Giranda or Aruesus
in order would be Mew, Giranda/Aruesus, Ho-oh/lugia, then Rayquaza, even though i havent seen the 4th gen in battle

1: Aruseus
Stats are the highest of all time (so far), and it has some pretty powerful attacks, too. Not the strongest by a landslide, though--more like "just barely edges out Mewtwo."
2: Mewtwo=Rayquaza
Mewtwo: easily the most powerful Pokémon in existence until D/P. Also caused more actual destruction in-game than ANY other (well, equal to Dakurai, but still); he actually ruined the mansion on Cinnabar Island. Kyogre made it rain really hard and Groudon made the sun get bright, whoop-dee-doo!
And Rayquaza, according to Emerald anyway, is powerful enough to break up a fight between Kyogre and Groudon, so it edges out those two.
3: Diaruga=Parukia=Giratina=Ho-Oh=Lugia
Diaruga/Parukia actually come pretty close to pulling a Mewtwo in D/P; if the psychic trio hadn't shown up in time, they'd probably have blown up the area that they came over in. Much more impressive than Kyogre's little drizzle or Groudon's slightly-brighter-than-normal day, neither of which actually did any real permanent damage. Giratina seems to be their equal, so it gets a spot tied with them, too.
Ho-Oh and Lugia aren't really destructive creatures, so they've never actually shown much of their power, but based on the stats and moves (and the fact that they both have their own unique special move--just like Diaruga and Parukia) I'd guess they probably tie up with those guys, also.
4: Kyogre=Groudon=Regigigas
Kyogre and Groudon are powerful; not Mewtwo-level, but definitely powerful. It takes a lot more to cause an entire ocean route to change weather than it does to make the usual Rain Dance/Sunny Day effect.
Since the myths about Regigigas in Shinou seem to give it similar powers to Groudon, I'm guessing it's probably about on the same level as Groudon and Kyogre, also.
5: Dakurai
Edges out the other "600 Club" legendaries for a few reasons...
A: It can appear in your dreams like Freddy Kreuger;
B: It blows up a mansion (just like Mewtwo!) in D/P;
C: It's Dark-type, giving it a very obvious advantage over the rest of the 600's--except for Sheimi and Hiidoran, all of them are part-Psychic.

Anyway...not sure whether or not this is asking the most powerful of each gen, or of all of them combined...
First Gen: Uh, Mewtwo...duh. It's really no contest. =P
Second Gen: Lugia, because as far as his strategic usefulness goes, he's regarded as superior to Ho-oh. No doubt that Ho-oh's good, though.
Third Gen: Groudon, just because he was the strongest Pokemon in the game. I dunno how the DP battling system affected him (at lest he still has his trump card, STAB Earthquake with huge attack stat)
Fourth Gen: C'mon, do we need to ask? Areseus woulda been better off with base 115 in every stat... He'd get less hate, but still be the highest.
