Team Rocket is just a cowardly team who are only strong in numbers. IIRC correctly, your rival in G/S/C says: "They act all big and strong in numbers, but take them alone and they are weak."
That may not be his exact words, but it's something along those lines.

You've just answered your own question. Multiple legendaries of each specie DO exist. The only exeption is Mewtwo. But because it's a clone of Mew and Mew can be shiny, it could be a clone of a shiny Mew.

It eats in a different way then us. Perhaps it can eat through his hands. And perhaps he has his mouth in a different spot. Perhaps it has it's mouth closed all the time, so you can't see it.

They are just normal Pokémon who just happen to look like magnets. They are created in the same way as a Tyrogue or something.

Cipher is far greater, stronger, eviler and better then any of the other teams. Note that they also captured Entei, Suicune, Raikou, Articuno, Zapdos and Moltres and that they almost captured Celebi if it weren't for you.

Baby Pokémon are only able to hatch in captivity. If they are in the wild, they need to be strong to survive and thus skipping the baby fase and emidiatly evolving in their base stage. When people discovered how to breed Pokémon in captivity, they found the baby Pokémon.

-How can trainers survive while diving?
-Why doesn't any trainer ever have to eat, sleep, drink, etc.?
-How can you use any Pokémon and any attack while diving?
I-f there weren't any wild Pokémon in Orre untill XD, where did all the trainers get their Pokémon from?
-Why don't any third-stage Pokémon appear in the wild, except for Butterfree and Beedrill?
-How is a ten year old boy who had just received his first Pokémon a few days before able to defeat all gym leaders and Elite Four members who had been training for tens of years?
-How is a ten year old boy who had just received his first Pokémon a few days before able to defeat big evil teams without any preperations and while nobody else is able to do it?
-How is the main character from G/S/C able to defeat Red, while they are supposed to be equally good in raising Pokémon and while Red has three more years of experience?
-What happened with Wes after Colloseum?
-Why does every trainer keep standing in the exact same spot while you are able to move freely around?
-Why are other trainers able to fight you whenever they want, but can't you fight them whenever you want? I thought that it was a rule that making eye contact with a trainer means that you must battle.
-Why do wild Pokémon, trainers and Gym Leaders get stronger if they are further away from your home town?
-How did Lance's Dragonite get 10 levels weaker during a three year period?
-How do all these trainers get Pokémon like a level 11 Pidgeotto?
