I found this annoying as well. Once you beat the game it automatically goes into hard mode, meaning you have to beat all the missions again. And they're all harder. So now it's even harder to catch the ones you didn't catch the first time. My recommendation is to catch all the rare pokemon you can before fighting the last guy over the volcano, or you'll have a very difficult time catching them afterwards.
