Vitamins not changing any stats

When are you supposed to use vitamins on a Pokémon? I have a Shinx at level 16 and I gave it 1 Calcium but its Sp.Atk didn't go up at all...

You should start putting Effort Points on a Pokémon before it gains any EXP from sources other than Rare Candies (and EXP Candies in games that have them).

A Shinx at Level 16 won't give you any immediate benefits yet. Think of them as an investment for when your Pokémon level up higher. The higher the Effort Value is for a stat, the faster that stat will grow.

EVs full benefits don't kick in until a Pokemon is Level 100, but one with full EVs for a stat will have a stat 63 higher than one with no EVs assuming their Natures and IVs are identical. Also, while Luxray are decent special attackers, their base Attack is 25 higher than their base Special Attack.

No, Luxray's base Attack is 120 and its base Special Attack is 95, regardless of nature.

From Bulbapedia:

Base stat values​

A Pokémon's base stat values will most often have the greatest influence over their specific stats at any level. Disregarding individual values, effort values, and Nature, a level 100 Pokémon's stats in Attack, Defense, Speed, Special Attack, and Special Defense will be exactly 5 more than double its base stat values in each, while the HP stat will be 110 plus double the base stat value (except in the case of Shedinja, whose HP is always 1).


Level​

When a Pokémon grows a level, its stats will increase. For each level gained (ignoring Nature), stats will increase by 1/50 the base stat value, and 1/100 the combined individual value and effort value. This means that it is impossible, through leveling up, for a Pokémon to ever lose points in a stat unless it evolves into a Pokémon with a lower base stat value for that specific stat or an EV-reducing Berry is used. It is also impossible for any Pokémon other than Shedinja not to gain HP upon leveling up without using a Pomeg Berry (Pokémon Emerald onward) as no evolutionary line has members with a lower base HP than the pre-evolved forms.

I also want to point out that a Sp. Attack of 95 is by all means fine. However, Luxray's physical Attack of 120 is even higher. It means it's a good special attacker but an even better physical attacker.

This isn't like with, say, Hariyama, who also has a base Attack of 120 but a base Sp. Attack of only 40, meaning Hariyama MUST play the role of a physical attacker. Luxray can do both but is better at one than the other.

Luxray also has a better physical movepool and a hidden ability that boosts its Attack by a further 50% if it's statused. There are also other Electric-types who are simply better as special attackers and outclass Luxray in that role. It's definitely better to use him as a physical attacker; the difference in his base stats alone only tells part of the story.

Take Nidoking for an example. If you look at its base stats alone you'd probably conclude that it should be used as a physical attacker. However, due to lacking many good physical moves that benefit from Sheer Force, while having an abundance of special moves that are boosted by Sheer Force, it actually generally functions better as a special attacker. (Kind of off- topic but the Nido family's expansive special movepools lead me to believe they were originally designed as Normal or Poison/Normal types and were later changed to their current typing later in development.)
