But he didn't cheat himself. I mean, I don't think the memory log gets transferred via record mixing. So he can catch the thing, then trade it to another game, then restart, and trade it back.. And it shouldn't be listed in his memory log, right?

Reset (pressing start, select, A and B at the same time), that way you can go into the battle, then reset if it's not a shiney.
But I guess you can just look for him, then save when you are about to battle him and just SR away
