Okay, lemme see...I prefere Lugia. Why? Honestly, it's because I hate ubers. Plus, Mewtwo doesn't learn any good attacks except Psychic or attacks via TM/HM. Then again, Mewtwo maybe be better. I haven't really used him that much at all. So I dunno. :x

Mewtwo. Great sp. atk. Some good movepools with TM's but it still has a great sp.atk. I really like Mewtwo.

Lugia. Mewtwo's Special Attacks do nothing, and even if it has Shadow Ball, it'll take a few hits to take Lugia down. And by that time, Lugia could have taken it down with Aeroblast or something.
