Ah, of course
I can't imagine many people who aren't scared of gigantic, vegetable-like hunks of processed and salvaged organisms with wiry limbs, bulbous proportions and parasitic tendencies.

Aliens (more speifically, the greys), zombies and evil clowns.
and anything from Silent Hill/Fatal Frame.
I had a nightmare last night about Pennywise the Clown from Stephen King's "It." Nearly scared the crap out of me, even though I hardly find the old miniseries adapted from it frightening.
Silent Hill has to be one of my main influences, particularly when it comes to the soundtracks. Numerous scraping noises, howling darkness, voices, bells, screeching, breathing, heart-pounding...Akira Yamaoka is a genius ^^ I think I'll make a list of some possible "entities" to be afraid of, such as sounds, buildings, people, or monsters, just to give people examples.
I haven't played Fatal Frame; how's that?

Ticks. Tiny little, pompus'ly huge bugs writhe squeamish little legs flailing around constantly with an insane bulb of blood streatched to the max on its body..eeh..Very creepy for me
Yes, things that are not immediately detectable such as insects can be frightening, merely because they're so small that they can leech/crawl onto us, unnoticed by our lazy eyes, and do some really nasty things until we realize they're there. More specifically, ticks are disgusting (but heh, we all are in our own special ways) because they feed off of blood (a tick's gotta eat), which is considered, to us, like sapping a plant's nutrients like a weed, or drilling a hole in the gas tank of someone's car.
Unfamiliar textures and motions, like multiple limbs crawling (not limited to insects or arachnids) and slime make us sick, mainly because it contrasts with our own experiences of everyday life. Taking something out of the ordinary and including it into our worlds makes us uncomfortable. Fear is a change

Spiders, snakes, bees, wasps, ants.
Again, I get to toy with these ideas...
Spiders, like I mentioned before, are rather freakish because unlike most things around its family, it has eight legs, and therefore has .25 more times of scaring you than a six-legged insect
That, and their nature as capturing prey in their webs (another strange part of their biological functions), and slowly advancing to eat them makes it all the more unpleasant. Yet, with fear, there also comes a sort of poisoned elegance, such as the spider-web. My, what a pretty item to look at, but you most definitely would not want to go near one for fear of getting trapped and awaiting your imminent doom hovering above you on a string of silk.
Snakes have a serpentine movement; erratic patterns in which they move. This, coupled with the fact that they have no legs, makes them rather unpredictable. I mean, if other living beings had no legs and still managed to get around, I'd find it a bit unnatural myself. Bees, wasps, and ants, however, are also feared because they can cause harm, for what they think may be a natural form of self-defense. Another fear that can be attributed with bees, wasps, and ants is the feelers/antennae they possess, which are very much like extra limbs as I talked about before. The noise of bees and wasps personally get me, or even the buzzing of a fly, because they're rather annoying, but also tell me that danger may be near.
Add that with a rattlesnake...
Death by drowning (since I can't swim), heights, and rape. Also, just the *idea* of death scares me on a deep level. Not so much the action of dying, but maybe being young and not getting to do everything I wished I could in life.
Morality is scary IMHO
Did you mean "mortality," or fear of taking responsibility? XD Either way, both have good reasons to be feared. I can't imagine drowning, especially in a foreign material/liquid; you're aware that you're dying, struggling to live, but you can't help but take it all in (quite literally). Heights is a big one for me, though I've gotten used to it on some occasions; being somewhere high above the ground brings the possibility that gravity could bring you crashing down and harming yourself. You never know how hard you're going to hit the ground either, and the image of bones jutting out of places they shouldn't be is a disturbing thought for sure.
Rape is touchy and is most definitely not going to be in any story I write (as far as I know), but I would never want to imagine being forced into a situation where I am obligated to have sexual activities with another person against my will, especially if they are grotesque, monstrous, or not even human at all. Rape renders you stripped, bare, and vulnerable to anything that wants to harm you for the sole purpose of gaining [sexual] pleasure. A nasty business, indeed...
I know what you mean, about dying young. That would be a most terrible thing, but only those around the young person who dies would realize what a loss and waste of a life it was, and how something could have been more. It's like a tree sapling growing amongst its elders, until a wildfire catches it up and brings it to its knees, where it could have risen to the sky just like the trees that grew around it. I make strange comparisons because the human examples I come up with would already make sense, such as a young person being murdered or getting into an accident, and wasting, what could have been, a fruitful life of accomplishments and happiness.
Good answers so far; I'm really getting some excellent ideas
