He never joins you the first time...

just battle him. acording to serebii.net it has a 99.9 recruit rate, and in my book it has "very likely", so you can almost be certian it will join you second visit.

When recruiting him, mke sure you hve Cryptic Cave friend area. When I was going to Western Cave for the second time to recruit Mwtwo, I beat the whole dungeon BUT I FORGOT TO BUY THE FRIEND AREA. Don't forget to buy it

- Cryptic Cave friend area

After you defeated Mewtwo for the first time, it won't be recruited.
The final attack must be from the team leader in order to recruit.
