I mean which species have had the most individual pokemon/instances of the species shown? either in the background or major appearances

Onisuzume, probably. There's 1000 of them in movie 20 alone.

Not counting swarms of the same species of Pokemon like Spear, Poppo, Onisuzume, and other common flock Pokemon like them, I'm pretty sure that Gyarados is one of the most commonly seen Pokemon in the series in terms of individual appearances. Bug-types are also very common, especially Gen I species like Caterpie, which appears as a wild or background Pokemon quite often. Serebii's Animedex might prove useful to you.

Porygon's "appearance" in EP047 was during a quick cutaway transition that in my opinion shouldn't count as canon since it wasn't part of the actual plot of said episode and was a dubious blink-and-you'll-miss-it moment, so I really question if it should be counted since Porygon didn't physically appear in that episode. If transitional montage appearances or general non-physical appearances are being counted, then shouldn't Thunder and Freezer also be counted as having appeared in the original Kanto saga since they both appeared on a mural in EP002?

I might be mistaken but when the OP said individual Pokemon/instances of the species I think he literally meant separate individuals. So Ash's Pikachu appearing in over 1000 episodes would count as an appearance by only 1 individual.

Then if you added Ritchie's Pikachu that would be 2 individuals and if you add Victor's Pikachu that would be 3 individuals and so on and so forth if you count all the other Pikachus we've seen. Right OP or am I reading wrong?

yes, i meant individual pokemon belonging to the species

From what I remember, Lucario has been owned by around half a dozen named characters including Satoshi, Sumomo, Gen, Kotetsu, Corni, Concombre, and Kukui-hakase. Then there was the one from the eighth movie and one that made a cameo in the tenth movie, as well as a few instances of them appearing in minor roles such as: on a television screen in DP150, as a Mega Lucario at the start of the first Mega Evolution special, and as a Mega Lucario in a flashback/fantasy scene in XY043.

Then there was Souji's Lucario in the twentieth movie, but that movie wasn't canon. All in all, it's a species that has appeared often in terms of individuals, but much less so than Eievui.

And all 3 gen1 legendary birds appeared in the intro, as did Mew. If we're counting transitions, we may as well count intros too.

Eevee, Pikachu, And Nurse Assistant Pokemon to Joy are among the most frequently seen Pokémon. Almost every time we saw a Pokémon Center up until BW we saw at least one Nurse Chansey and a few random ones on occasion but if Nurse Joy made an appearance, Chansey would soon follow. Chansey is probably the most seen out of the side characters and one of the few original 151 Pokémon Ash has yet to battle. Brock’s Chansey increases the number even more.
