Why did Mewtwo...

I think he went there so he can isolate himself, deep in a cave, away from civilization.

It seems rather isolated to me. Even though it's close to a town and Bill, it's a very winding cave. It's very long and deep, making the perfect "leave me alone" spot. It is also the home of very strong pokemon that can respect and, to a lesser extent, protect him (this may or may not be a result of his existence there). Since we seem to be basing this mostly on what the anime has shown us of his personality, that deep, dark cave could feed into the loneliness he feels. He may feel like he simply has no place in the world and shuts himself in there.
A spot doesn't have to be distant to be isolated.

t could be like he exploded cinnibar (like the movie) and when he flew away at the end he went to cerulean cave to isolate himself to think his plans iver (or something)

Because Cerulean Cave is more complex than the other places in the game. That's just always been my guess.

I think he shoudve moved to victory road at lvl 60 so it would be like catching rayquaza early.

maybe because all the super strong pokemon are there and he's there just to beat down something to keep it's abilities up. or the guy above's post hehe. im goin with the guy above.

He probaly wanted to isolate himself and, seeing how long and treacherous the Cerulean Cave is, it is the perfect place to do so. Also, you have a good point about the pokedex numbers. They probaly did that because they had very little information about Mew. But, they had everything to know about Mewtwo, then they got enough solid info about Mew, but it was after Mewtwo got his pokedex spot, so Mewtwo got in before Mew.

Maybe there was some mystical energy drawing him to the Beserk Gene and he was just looking for it... Or not.

But everyone knows that a powerful pokemon in is that cave. I know you remember the guy that stops you from entering the place until you get Ruby and Sapphire items. Why don't they go to get it? And by this I mean, he isn't isolated anymore.

And I think that they put it there because in Cerulean City there is nothing else except the Gym and the Bike Shop which you forget these two things in the first hour plays. And so, they put it there to make us go back and visit the poor city. :D
