Why was the name of the fifth generation region changed in translation?

They probably wanted something that invoked the same feeling as "Isshu" since Isshu means "one variety" in Japanese. According to Bulbapedia, Unova comes from one in Spanish (uno) and new (nova) and United States of America. So, perhaps it was changed in the localization of the games since it's... you know an American region, I suppose?

I don't think it has that deep of a meaning behind the change. I honestly prefer the name Unova to Isshu, anyway.
